During the late 1800s and the first half of the 20th century, there were several hospitals which were privately owned in the community of Canton. During that time, the hospitals were for medical and maternity patients only. In the mid 1940s, the communities of Canton, South Dakota, and Inwood, Iowa came together to form the Canton-Inwood Hospital Association. In the fall of 1946, the Association purchased from the City of Canton the building formerly known as the Hiawatha Indian Asylum. The Asylum was remodeled to be used as a hospital and opened for business to the public during National Hospital Week, Friday, May 13, 1949.

Due to structural concerns with the existing hospital a new facility was erected in 1975. The new hospital was licensed for 28 beds and 5 bassinets.

In order to provide the communities in and around Canton and Inwood the best healthcare possible, the Canton-Inwood Hospital Association chose to sign a lease agreement with Sioux Valley Hospitals & Health System (now known as Sanford Health) in April of 1991. This arrangement has allowed the hospital to provide the most advanced technological services that are found in the large urban hospitals right here close to home with the convenience of the patient in mind.

In June of 1992, the hospital built an attached medical clinic. Sioux Valley Clinic (now Sanford Health Clinic)-Canton Family Physicians has occupied the clinic since its inception.

The most recent change in the facility occurred in 1998. This brought both updated and new facilities resulting in a change from 28 to 22 beds to accommodate additional private rooms. During this time, new labor and delivery suites as well as expanded outpatient rehabilitation were included in the renovation project. In addition to changes within the hospital, plans were made to build an assisted living center to meet the needs voiced within the community. Hiawatha Heights is an attached 12-unit facility, licensed for 16 residents, and overlooks the beautiful rolling hills of the community golf course.

Canton-Inwood Memorial Hospital received Critical Access Hospital (CAH)certification effective December 1, 2003, which made the hospital the 33rd CAH in the state of South Dakota to receive this designation.
